Prioritizing Biomarker Discovery – by Gentel Biosciences.

Biomarkers offer many clinical benefits to patients, such as enabling early and differential diagnosis of disease, identifying responders to a specific therapy (or those with likelihood for experiencing side-effects), and serving as surrogate endpoints for therapeutic response. For these reasons, investment in biomarkers and biomarker discovery continues to grow significantly.

Protein biomarkers, in particular, will play a significant role in this investment. The revolution in genomic technologies over the last 20 years has delivered enormous amounts of information about genomic variation, structure and function. The identification of millions of single nucleotide polymorphisms (SNPs), the discovery of several thousand genomic structural changes (segmental duplications, rearrangements, deletions, and amplifications), and millions of gene expression experiments (measuring changes in mRNA levels) have shown the complexity of biology but have not yet delivered the biomarkers needed to enable personal medicine. Whole genome disease association studies have attempted to correlate the observed mutations/changes to disease and have yielded mostly lists of potential genes that are or may be involved (aka “signatures”).

Over time researchers have concluded that protein-based biomarkers in tissues and body fluids may actually form the basis for the earliest and most specificdetection of diseases like cancer, and also give the best indication of therapeutic response indicators and detection of off -target response. Protein markers can be quantitatively measured in serum, tumor lysates, and tissue. These markers are already being used clinically for various diagnostic and prognostic applications including HER2, an epidermal growth factor receptor used to detect breast cancer and influence therapeutic choices; prostate specifi c antigen (PSA), a serum protein used to screen for prostate cancer; and CA-125, a serum protein used to diagnose and monitor ovarian cancer.

These limited success stories have catalyzed demand for more protein-based markers and significant efforts have been exerted to identify new protein biomarkers. While a large number of potential protein biomarkers have been identified, the major challenge now lies in the determining which biomarkers (by running large numbers of samples necessary to validate a biomarker) can move from a potential candidate to a clinically-relevant candidate.

NuGEN – NuGEN’s Agilent Solution to Replace the FL-Ovation™ cDNA Fluorescent Module

In January of this year, NuGEN Technologies launched the new Agilent Solution for gene expression profiling on Agilent expression arrays from very small (500 pg total RNA) and degraded RNA samples such as those derived from FFPE tissue. Click here to view the detailed protocol and example data.

NuGEN had previously recommended the use of the FL-Ovation™ cDNA Fluorescent Module (Product numbers NU430012 and NU431012) for one-colour or two-colour fluorescent dye labeling for Agilent expression arrays. However, the new NuGEN’s Agilent Solution now provides lower background, reduced signal compression and therefore superior performance and more reproducible biological data.

Because of the rapid transition of our customers to the new NuGEN’s Agilent Solution, NuGEN plans to discontinue the FL-Ovation™ cDNA Fluorescent Module effective January 1, 2010. Orders for these products received through December 31, 2009 will be filled.
